I just read about this today. Indeed, there are certain forms of protein that are more easily digestible than others along with other factors. Apparently, if you are determined to be deficient in protein, Aryuvedic Medicine recommends that you eat 4 ounces of beef for two weeks at noon-time.

To answer your question simply; yes. Different proteins contain different levels of Amino Acids (the "things" that make up protein) in some instances a particular amino acid might not even occur in a food. Milk, for instance, contains all the branch chain amino acids (BCAA) - acids necessary for humans to live, but are not produced by the body. Other protein sources do not have all the BCAA required. A challenge that Vegans must face is that no plants seem to have all BCAA, forcing them to mix different types of protein sources (plants). I have read numerous studies and books that find the best thing is to mix protein sources throughout the day, between plants, dairy, and meats. As someone who practices it, I can say I feel stronger, and my digestion health is doing great.

I have to agree with Will R.; there are different types of Protein out there, the best and most effective one's have BCAA's. If you are not sure which is best for you, you should talk to a Nutrition Supplement Specialist.
